Does this Add-on disable Two Factor Authentication?
No. If Two Factor authentication is required for a user, the user must perform TFA after logging in with the link.
Should I allow the use of login links for all users?
That's your decision. I would advise not to allow this for higher risk accounts, eg. moderators and admins.
